Rain X also serves as a lubricant between door glass and rubber seals. By applying Rain X inside and outside of power windows, you reduce strain on window motors and you will never "tuck" a window seal when rolling a window down. Also, silicone (Rain X) acts as a preservative on rubber parts as well as a lubricant.
